I'm not the only one! I'm in the same situation as you are: securing the 
download of pdf files while using anonymous logon!

Unfortunantely I don't have the answer right now but I'm currently 
searching my way through isapi filter to actually log users to a defined 
user account that would not be the IUSR_servername or IWAM_servername 
which are used for anonymous access.

But if you find the solution I would appreciate if you could email how you 
did it.
