Default IIS - javascript issue

I have a virtual directory that holds most the javascript for our site. It is set up to run scripts. It appears to not recognize my javascript. I am able to copy and paste the javascript into my html page and all works fine. When javascript in external file and in this virtual directory, within the events viewer I am getting following error '/wsfunctions/App_code/cscode/' does not exist.
