When you create a web site using VS using the File System, you can designate the location of where the site is located (i.e. c:\InetPub\wwwroot\<websiteDirName>). Once the files exist in the location you want or if they already existed there and you just opened it up using VS from that location when you go to close the web site it will ask you if you want to save the "sln". it will give you a location by default but you need to change that location to where you have the other web site files. You may have to do this each time you modify the web site but it will keep the "sln " files with the other web files.
