A collection of HTML files on a web server would qualify as a "web site", however I would not consider it a "web application".

HTML output that is programmatically generated by means of some server-side script or program such as ASP, ASP.NET, PHP, JSP, Cold Fusion, cgi scripts, perl, Ruby, etc. I would consider as a web application.

Generally speaking, the former (static HTML files) doesn't really required software knowledge. You could build a web site of static pages using any number of publishing tools that can save files as HTML (thus you don't even need to know HTML). The latter requires some knowledge about programming software.
