Default Integrated Windows Authentication

Right i have my intranet put up on the domain Controller that is running windows server 2003. I have Integrated Windows Authentication setup on IIS and the code has been writen to use windows authentication. But i keep getting a login screen. I think it has something to do with users being on a domain for example it is trying to verify domain\username then login pops up if you type domain\username you get login but if you type server\username. What could be stopping this or any suggestions.

Do i have to user kerberus or NTLM or any suggestions on what i could use.
