Default Help-My Master Page is in my Root

My master pages are in my root and not in the MasterPages directory. Is there an easy way to move them there and keep the links? Or do I have to go into each file and make changes. I have a CSS style sheet in Styles directory, so it is only the two files that need to be in the MasterPages directory.

You can either leave it in the root (which works fine) or use Search and Replace in Files to update the references to the master page in the content pages' Page directive.

Thanks Imar, I had the problem when I uploaded to my server, so I will try to upload to the company's server, which I may do today. I'm hoping they let me do this remotely though after I see them.
