No, you can't really change the installer. It's just a standard Visual Studio MSI installer. If it's broken, I think the only reason can be a broken file, or software blocking you from running it.
Alternatively, you may have an older version of the Windows installer on your machine. Check Windows update for a more recent version.
However, you don't really need the installer. You can run each site directly from within Visual Web Developer, or you can create a virtual directory for each app and map it to each app's folder on your hard drive. Let me know if you need more help with this....
