To the file through a server. Depending on how you've configured things, SQL Server uses the local SqlExpress or LocalDB as the SQL Server instance to connect the file to.

Basically I am having this issue where after accessing the database through VS it dissapears from SSMS. I have to click database and attach it in order to use it in SSMS. Is this normal? In my modify connection box it says connect to sql server file.

Yeah, I think that's by design as the file can't be connected to multiple instances. I would then use the SSMS version and find / setup that connection on your Server Explorer / Database Explorer window and forget about using the file from App_Data directly.
