AFAIK, NDoc and .NET 2 don't mix very well. NDoc hasn't been updated for quite some time, and I doubt it ever will. Therefore, it doesn't understand new concepts like Generics.
One documentation tool I really like is Document X, that you can find here:
http://www.innovasys.com/products/dx5/overview.asp It's not cheap, but IMO, it's worth the money.
