Default DTSX Package not running

I have a c#/visual studio 2008 dtsx package that works fine in debugging. I copied the dtsx file to the server it will run on, and created a cmd file to kick it off. This works just fine when I manually kick off the cmd file. When I kick off the cmd file from our application, it will not execute the dtsx package, and some funny error about the xml file not found. This is the same cmd file I am running manually.

I suspect this has something to do with permissions, but am unclear even where to begin looking. The connections in the dtsx package use windows logins. The package takes data from a .dat file and loads it into a SQL db on another server.
