Default Change the IIS Web Site Default Directory using C#

I have 2 web solutions that need to build on the same machine, but each have 2 different webinterface folders (where the default web site directory needs to point). I have built a small app that builds the solutions in an automated fashion and pushes them to testing servers, but the issue I'm running into is that I need to switch the default web directory in IIS in order to build both solutions in an automated fashion, does anyone know how I could do this in C#?
