When a user selects an option from a list on my home page, a new window is opened to enable them to login, and from there use whatever facilities are available to them. At this point, the user has two browser windows open.

Does this mean that he actually has two sessions running, or is it just one session?

No worries. When a user is logged in and they decide to log out, I always call Session.Abandon. This will free up any resources they were using and absolutly logs then out.
