Default Redhat 9 and Apache

I'm running apache on Redhat Linux and having trouble with some perl scripts. With the old server I used (Xitami) and my webhost I have some perl scripts that run fine. However on the Redhat box I've set-up because they do some work before they send the page headers to create the page. Unfortunetly Apache is not happy unless it gets the header sent off first thing and causes a 500 error, I'm afraid I'm no apache expert could anyone advice a setting in the config file to tweak or a work around because I really need to have the script doing things before the HTML header is sent?
