Java Script from code behind

Hi,
I have placed RegisterClientScriptBlock with Java Script Alert box. It works fine. But if I place another c# line after the RegisterClientScriptBlock, I am not able to see the Java Script. Can any one throw soem light over this issue. Technically I feel Java Script should execute and the server side code should execute.!!!
