Yes, that way you can be sure you have the right accounts for the right application.

You need to open the version that was installed by the Windows installer; probably under C:\inetpub\wwwroot\BugBase or something similar.

Same as above; make sure you have made the necessary changes to web.config that belongs to the site; the one in C:\inetpub\wwwroot\BugBase.
