best way for setup and deployment for VS 2005

Hi,

In framework 1.0, if i execute the setup file, it will install application without any issue.
it will only place *.aspx files in the setup file.

But in 2.0, it places *.aspx.cs and *.cs...

We just finished UPGRADING from sql 2000 to 2005. Everything went fine.
